your casing layer isn't colonized.. but hey they're growin! looks like you have a good sized one. I know the feelin after all the trial and error, its awesome.
This is just me.. by looking at the pics if that were happening to me i would scrape away 1/2 of the casing layer

They are growing on the sides and bottom because those parts are recieving light...

Suggestion:
Cover up the sides and bottom of container by:
*using foil
*using dark colored tape

**Or my personal way, taking another container, exactly like that one, and painting or covering it to stop light from getting through, all sides and bottom. Then place your clear one directly inside the dark one when putting it in fruiting chamber.
It works great because; 1) you still have your clear container with colonizing sub in it, that will be visible all throughout so you can watch progress while colonizing. 2) You can just place the clear container in the dark one, 1 easy step! Keeps the light out, and no wasting foil or tape everytime. Or whatever one chooses.

Oh..and also that can be from:

**an uneven casing layer.
or,
**not patching first few myc. patches that first appeared, which helps with a more even pinset.

...And no, don't take it out of the container. Leave them on the bottom and sides til the top finishes the flush, then flip it and pull the ones out of the sides and bottom so they dont contam. Then proceed with second flush

I'd suggest fanning 3-4 times a day for just a few minutes. 15-20 minutes seems like a lot.
